Can anyone reproduce this odd behaviour with fade through black?
I set up the 6 video clips as a collage - see images below - with Fade thru black for each pair- in my case these were over a duration of 9 frames.

What should happen is a fade through black occurs once for each video pair track like this
When playing back in the Preview monitor or export this is what I get
If I change the fade through black to a crossfade the transition sequence works correctly

I can replicate your second video using Fade Thru Black, in both VPX or MEP.
What happens is that the first transition, Fade thru black, works fine, but the other 2 cause the entire screen to be affected, not just the clips to which the transition is applied.
Crossfades work fine and only affect the pertinent clips.
What you want works fine doing a fade out/fade in, as this only affects the pertinent clips. Of course, when you fade out (or go to black) on the second or third tracks, the track 1 image comes into view.
Do you consider the Fade Thru Black affecting areas outside of the clips to which it is applied to be a bug?
Do you want just the transition of track 2 to go black and not see the spill over from track 1?

That is how I ended up creating the required effect ie the 'what is should' be video I posted.

In the actual project that I found this issue in, the left hand video has some serious key framing to keep the surfer in view and there is a mask to hide the unwanted portion of it when the fade out occurs. It would of course have been easier if we could keyframe Section to do this.

I do - it should only affect the clips it is applied to as it did in earlier versions of MEP - ie fade out/fade in method - the change was introduced with MEP 2015 and this is the first time I have used it in a collage as above.

I did up the problem with a simpler example but for VPX11, noting that it is also a problem in MEP. Please review the text and the video and let me know if this is the essence of the problem. I have added it to the list as Bug 28.
Here is the text: "Transition Problem 2 Thru Black Transition - Using the “Thru black” transition on a track between 2 video clips that are PiP type causes the entire screen to go black instead of just the clips that have the transition. Same problem in Movie Edit Pro 18.0.3.261.
Feel free to list the video when you raise a ticket with Magix.

I have had a response from Magix Support:-
. . . . 'I could replicate this problem. I have created a bug entry and will address this problem in our next meeting. I will use the video from John C. Brown which illustrates this problem very well.. Thank you for this hint. . . . .
