Try clicking' Optimise', the two headed arrow bottom right.

I assume it is just that one project? IOW, if you restart MEP it works correctly?

And I also assume you've already tried the obvious step of resetting program settings?

With the troublesome project open, add a new movie using File > Manage movies. Then copy/paste into it and see if the marker behaves correctly.
