It's hard to say with such limited information. What version of MEP are you using? Is an entire clip's duration now black or just a section where you had a fade? What fade were you using OK and what fade now doesn't work?

It might help if you did a screen shot of your timeline covering a region where the problem occurs, with the problem section clearly marked eg:
