Is there a way to get the Source and Program monitors to playback at the same time in VP X12, after editing has been performed? I would like to have a real-time comparison of stabilization, for example.

Your computer is quite powerful. What is the resolution, file type, and frame rate of your source files?
Try using the range markers to set a range of the area you want to check and do temporary pre-render and see if that helps. Also make sure you are using the wave driver for audio in the project setup. Try not to use more than four audio buffers. If you have audio stutters increase the samples used instead.

AFAIK there never has been a synchronised playback option for comparing source and program clips. Most effects only require a static comparison.
Synchronised comparison would be a good feature, I would suggest you raise a support ticket - see this guide on how to navigate the Support system - asking if this is a bug and if not would be a good feature.

After checking, john is correct although you can use the scroll wheel to go through the footage a few frames at a time.
You could also set up something like this if you have the plugin although that is not an ideal solution.
Do as John suggested and suggest it to Magix. Sounds like a good idea for those that need it.

@CubeAce I do have TotalFX, so I'll check that option out too.
Quick update: I found that Mercalli 2.0 supports a split-screen comparison view. This allows a stabilization preview on the Program Monitor (horizontal or vertical). Pretty cool!
