  Straight off the bat, what comes to mind is making sure that you're not loading conflicting VSTs in each version of AP8. For example, try to only load 64bit plugins with AP8 x64, and 32bit plugins with AP8 x86. I wasn't sure if you're doing that

  Probably because they share the same file locations in both products. Installing a new version would overwrite those files, and naturally remove them if you removed AP8, then rewritten them on re-installation.
